Overview

We are seeking a motivated Bioinformatics Engineer to join Brigham and Women's Hospital. The ideal candidate will have experience working with large, complex datasets, transforming them into analysis-ready formats, and leveraging high-performance computing for machine learning and statistical modeling. This role focuses on developing scalable pipelines to process real-world electronic health records (EHR) and clinical data, enabling data-driven discovery in collaboration with clinical and research teams—with the ultimate goal of advancing diagnostic technologies for low- and middle-income countries. This position is an excellent opportunity for someone with strong data analysis or computational experience who is eager to apply those skills to cutting-edge biological and clinical research.

Responsibilities

Data Engineering & Analysis

Design and implement pipelines for processing large-scale electronic health records and clinical datasets

Develop automated data cleaning, validation, and quality control workflows

Build scalable data processing systems capable of handling multi-million record datasets

Create and maintain data transformation scripts for standardizing clinical data formats

Collaborate with clinical scientists to translate research questions into analytical workflows

Ensure all data processing activities comply with HIPAA, IRB protocols, and institutional data governance policies

Machine Learning & AI Implementation

Develop and deploy machine learning models for clinical prediction and classification tasks

Implement feature engineering strategies specific to clinical and biomedical data

Build model validation frameworks appropriate for healthcare applications

Create automated model monitoring and performance evaluation systems

Stay current with ML/AI best practices in healthcare and regulatory requirements

This position involves working with sensitive patient data in secure computing environments. The role requires collaboration with clinical researchers, IT teams, and regulatory compliance officers. Some projects may involve tight deadlines related to clinical studies or regulatory submissions.

Education

Bachelor's, Master's, or PhD in Bioinformatics, Computer Science, Bioengineering, Statistics, Mathematics, or a related quantitative field

Experience

Experience in bioinformatics engineering or other software engineering 1-2 years required

Experience with large-scale data processing and analysis

Understanding of statistical methods and experimental design principles

Proficiency in Python for data transformation, analysis, and visualization

Experience with distributed, parallel, or cloud computing environments

Familiarity with machine learning tools (scikit-learn, PyTorch, or TensorFlow)

Knowledge, Skills and Abilities

Strong interpersonal skills and ability to effectively interact with all levels of staff and external contacts.

Excellent communication and documentation habits

Ability to work independently and collaboratively across multidisciplinary teams

Familiarity with cloud-based and containerized computing environments

Knowledge of HIPAA compliance, PHI handling, and secure data environments

Understanding of EHR data structures and clinical coding systems (ICD-10, LOINC, etc.)

Experience with workflow management systems

Experience with data governance and reproducibility best practices

Commitment to data integrity, security, and reproducible research

Back-end and API development using programs such as Python, NodeJS, C#, Java, R, and/or Perl

SQL proficiency

Web development using programs such as Angular 6+ and Python Flask

Familiarity with SDLC principles
