Principal Scientist, Protein Design - In Silico Protein and Antibody Design Johnson & Johnson Innovative Medicine is seeking a Principal Scientist to join our In Silico Protein and Antibody Design team. The role will be based at either Spring House, PA, or Cambridge, MA, with remote work considered on a case‑by‑case basis for US candidates.

Job Description In this position you will spearhead molecular design and simulation initiatives to accelerate our drug discovery and development pipeline for protein‑based therapeutics. You will collaborate closely with wet‑lab scientists, therapeutic area experts, and cross‑functional teams to design, evaluate, refine, and apply advanced computational methods.

Key Responsibilities

Work directly with wet‑lab scientists and therapeutic areas to design and optimize protein molecules, focusing on antibody therapeutics.

Collaborate with Therapeutics Discovery on planning, prioritization, and timely delivery of designs for multiple concurrent programs.

Serve as an In Silico Discovery Lead on diverse project teams.

Engage ML colleagues to guide development, benchmarking, and application of generative and discriminative models.

Model sophisticated biological systems using a variety of methods to advise design methodology.

Participate in internal and external presentations, peer‑reviewed manuscripts, and conference proceedings.

Qualifications

PhD in Biomedical Engineering, Biochemistry, Computational Biology, Computer Science, Structural Biology, Biophysics, or related quantitative field, with at least 3 years of relevant experience.

Advanced experience in computational protein modeling, design, structural biology, and biophysics.

Proficiency in leading cross‑functional projects to completion.

Experience with de novo protein design techniques such as backbone editing, loop design, deletions, and extensions.

Experience with antibody/nanobody modeling and design.

High‑performance computing skills (on‑prem or cloud).

Knowledge of wet‑lab techniques (yeast display, SPR, ITC, CD) is preferred.

Solid understanding of current machine‑learning architectures.

Advanced proficiency in Python, Pandas, and NumPy.

Strong communication, reporting, and team interaction skills; self‑motivated, proactive, independent.

Experience with molecular dynamics software (e.g., GROMACS, NAMD) and protein‑design platforms (Rosetta, FoldX, etc.) is preferred.

Experience with protein‑modeling ML packages (AlphaFold, ProteinMPNN, etc.) is preferred.

Experience mentoring and leading junior scientists.

Commitment to continuous learning and deployment of emerging algorithms and workflows.

Other The role is located at either Spring House, PA, or Cambridge, MA. Remote work options within the US may be considered on a case‑by‑case basis if approved. Travel up to 10% may be required.

Compensation The anticipated base pay for this position is $115,000 to $197,800. Additional compensation may include an annual performance bonus and other benefits as described above.
